What is the best way to groiund the amp, besides running a wire to the battery? I have heard stories of engine noise and such. I'd hate to have something *gay_* like a crappy ground making my system worse.

find a nut attached to the chasis of the car with no paint for an optimal connection. There are plenty in the trunk of most cars. if the only ones you find have paint then just simply sand it off so the connection is to bare metal.
